After extracting the ZIP file I received from Garmin, in the "/ DI_CONNECT / DI-Connect-Fitness-Uploaded-Files /" directory, I find thousands of ".FIT" files that are 1KB or slightly larger.

No you don't need to upload them. These are - among others - only daily measurements or things we wouldn't process.
